Some say it is the Oracle because she is the opposite of the Architect. We do not know for sure. She's the mother of the Prophecy though.
Some say it is Persephone because she is sucking up human emotions and through this she learned about the choice-aspect.
Some say it is Sati. In Hindu mythology Sati means the great MOTHER Goddess. She is a program in the form of a child and she is STILL very curious according to Rama. This could mean her purpose was to investigate the human psyche. Now that Neo is has made a totally different choice, her investigation has failed and she is up for deletion.

Without a question, the mother is the Oracle. I'm surprised this is even a debated point.

But you have to free your mind...
Nothing is TOO obvious to the W-brothers.
I know that the Architect and the Oracle are opposites.
The Matrix WAS already created. So Archie became the father along time ago. His PRESENT task is to maintain the equation. The Oracle's task is to unbalance that same equation. This is the only fact that makes the opposites. There is no proof at all that she is the mother.
Smith calls her mom yes, but I have two explanations for this if you are interested.

I have the applicable quote & a bit of commentary....
The Architect - The first matrix I designed was quite naturally perfect, it was a work of art, flawless, sublime. A triumph equalled only by its monumental failure. The inevitability of its doom is as apparent to me now as a consequence of the imperfection inherent in every human being, thus I redesigned it based on your history to more accurately reflect the varying grotesqueries of your nature. However, I was again frustrated by failure. I have since come to understand that the answer eluded me because it required a lesser mind, or perhaps a mind less bound by the parameters of perfection. Thus, the answer was stumbled upon by another, an intuitive program, initially created to investigate certain aspects of the human psyche. If I am the father of the matrix, she would undoubtedly be its mother.
The Architect names the Oracle as the mother of the matrix simply because she brought it forth from herself: she "birthed" the idea of a system that would work for the human mind.
Why does Smith call her mom? Well, from M1 we know that Smith is aware of the previous matrices. So it's safe to assume that he's aware of the Oracle's role in things. It's tongue in cheek to call her mom. He's a witty guy thru & thru, that Smith.
The theory about Pers is rather far out there. And Sati is part of the next generation of the matrix, but not of the previous ones, so she can't be "mother" as it is used in the movies. She does obviously display creator powers, however, so her coming role is fairly easy to interpret.

i agree. the architect said it himself that the oracle whas the mother of the matrix.
Persephone i don't think she is the mother because she is just a emotion sampler. she taste's the emotions of human (sort of a vampire)
and sati no way. she mabey be the next oracle but she wasn't around in the older versions

Well, that's one interpretation. Personally I heard it as a "what a simpleton you are to have to say it specifically" tone.

Yes indeed...the "please" could just be that he hates him calling her 'The Oracle'. But it could also mean that Neo is wrong.
Smith calls her mom, because she might in fact be his mother for two reasons:
1) She manipulated Neo to fall in love with Trinity and becoming the One (I think she did this by giving him the cookie in M1). So the shaping of Neo also created the personality of Smith, which is in fact a reflection of Neo.
2) She invented the Prophecy-system (NOT the choice-system). And she maybe also invented the agents. They play a role in the path of the rebels in order to make them believe that they fight FOR something and AGAINST something.
These arguments are not super strong. But they are the only ones I have :-)
