I think Neo's body is being kept somewhere in the machine world. Possibly even that the source is now using his body as an extirior? So that he does not have to show his ugly Deus Ex Machina face again?

Well, with my theory (the source using Neo's body as his own) I dont think they will give it back...

No doubt the machines are keeping for some reason, or they would of either gave it back or destoryed it, i'm not really sure that the Source is a person (or machine) since Deus Ex Machina is just the leader of the machines, he is probably in some way connected to the Source, but in a lot of peoples eye Deus Ex Machina is the Architects machine form
