And Trinity's name would sugges (if it meant anything) that SHE is a trinity, not PART of a trinity. Neo-in our language means "new"; he is the new "one" because the architect refers to there being 6 versions of the Matrix. Trinity-a set of 3; Mostly referring to the Christian Bible as the Father, Son, and Holy Ghost; maybe trinity is in fact the creator of the matrix (the mother), one born into her own creation (as a son (well actually daughter)) and a special power of love that governs neo (the holy ghost). Agent Smith-Most likely comes from John Smith...A name commonly used for an anonymous person; therefore by being smith he is everyone, and he is noone. these are just some theories that i thought about..
