okay one of the things I didn't understand was when the architect said he was going to unplug the people. My question is unplug the people to what? Are they still in the matrix but know they are just conscience of it and are living in apeaceful world or are they unplugged into the real world were Zion is?
Any clue you could give would be helpful.

What I got out of the ending is the following:
Neo made a compromise with the machines,
Since not everyone will be unplugged from the matrix, because that would mean the machines survival would diminish, a compromise would be let everyone that is plugged in the matrix know of the truth and does that want to be set free can go join Zion and the rest would stay in the matrix, where they can just erase their memory( like what Cypher was explained by Smith in the first matrix).
The reason why there WILL be people that would want to remain is human nature really. How many people out there are constant drug users till the day they die ( in order to escape THEIR reality.
And also, Cypher is an example of this type of human characteristic. I am sure there are hundreds of people in the matrix that are like Cypher and believe what he believed.
