They called him Neo because that was his Hacker name. He chose that name not them. It is a cool coincidence though.

It's because he represents something new, a new way of thinking I guess. The real world message is to stop fighting wars and seek peaceful solutions, is that how they came up with his name? Not sure, and I doubt it. I think when they decided on that it had more spiritual/religious factors. Such as a new way of thinking that was spiritually fulfilling while denying the common christian conceptions so prevalent in western civilizations today.
