Here's a shot in the dark, what do you think:

Maybe in the real world, AI did try taking over. Maybe the humans did scorch the sky. Maybe that's truthful.

But maybe it hurt AI more than they care to admit. Maybe it was AI that took to underground to hide. They took as many human captives as they could, whipped together the first matrix and put their captives in hoping to get generating before their power stores ran out.

They have the Inner matrix, then the outer matrix to catch the people resisting. Then, they simulate to those strong people that they are actually the people underground living in human Zion. The AI watch how the humans defend, and how the humans fight. The AI learn from these tactics, create new programs and defenses, upgrade where they can. Breed more humans and generate more heat.

When the real life humans start boring down, they turn up, the AI simulate that attack on the outer matrix humans, seeing how they defend and react.

M3 closes with Neo is woken up by humans that have overrun AI Zion, he's told everything is okay, AI is dead, he's confused, faints. The end.

Like I said, 0% chance. Well, maybe 0.0000001 % chance. :)

There's always the chance ;) But one must wonder: would the writers go this deep? An inner and outer Matrix would be very funny, and very cool, but I'm not sure how many movie-goers would actually understand it as well as all of us do. Enough people are already confused with Reloaded :)

I don't believe for a second that this will be the case (amusing read, though :D ), but something this deep? Oh yeah, and even deeper I hope. The deeper the better. Make my brain bleed!

Thanks for the kind words, and I agree - I don't see this happening. Just was one of those things that I've been thinking of.
