As we all know, Smith describes humans as a virus. A great example would be the U.S., where the country continues to grow - physically and economically.
However, as we saw in SR1, 01 grew at a greater rate economically than any other country. In the end, AI took over, both physically and economically.
Thus, who is the real virus, the humans or the AI? Is it possible that the AI is now in civil war due to limited power supplies and space?
As smith puts it, humans are a cancer. we move to an area, deplete it of its natural resources, then move on to another and rinse and repeat. i think smith knew that all along the matrix was a system and that there was a zion and that he was played and there was perhaps another matrix and that is why he wanted the access codes to zions mainframe so that he could just go there and destroy it and get out of that lonesome paradox.
Smith definitely knows of Zion. While Morpheous is captive, he tells the other agents to "deploy the sentinels." But, that is not the point.
The point is that the AI became empowered by outgrowing, outproducing, and outconsuming the rest of the world - which is the same characteristics that Smith describes as virus like.

well if he was in fact right about the humans being a virus then what are the machines? i dont think the machines really care about nature. and if smith wanted to get out of the lonesome paradox then why would he leave the matrix?
