Ok, I had assumed it had been said before but just in case here is my theory on how neo has control over the sentinals.
In my opinion the reason why neo was able to stop the sentinels obviously has something to do with his connection to smith, I say this because at the end of reloaded both him AND smith are unconscious which leads me to believe that they both had a similar experience which caused them to fall into the coma.
When you think about it,it makes sense as smith is now able to enter the real world through possessing humans and he got this new power because of his merge with neo, that neo too is now perhaps "one with the code" or at least he exsists partially as smith whom IS code in the matrix IE. Part of his consciousness is imprinted on to the matrix,Hence why he was able to stop the sentinels. He set data from the matrix through the mainframe all the way to the sentinels and commanded them to deactivate.
I'm not saying that Neo and Smith are the same entity (although I supose this is possible) all I'm saying is that they now both have parts of each other with in them,and seeing as smith is a computer program that makes neo also part program at least on some level.

yes your thoughts about Neo and Smith having a connection have been discussed on other threads.
I agree with you that whatever happened, happened to BOTH of them, causing them both to fallout. However, I'm still having a tough time accepting that Neo can control the sentinals wirelessly! (If that's the case, why can't the ships do the same. recall how Morpheus says he's late for the meeting because of difficulties with trying to find a hardline?)
As for Smith, I think he just too a gamble that if he could infect other agent programs, then perhaps he could infect a human's programmed self-image.

Hmm interesting, are you saying that the other guy who was laying beside Neo in the end when he is in the coma, is smith?
OK guys...
Neo and Smith ARE connected... STRONGLY connected in ways that we are going to have to wait (until Nov 5) to completely understand.
When Neo does the "impossible" at the end of M1 and destroys Smith, part of Neo imprints onto Smith and part of Smith imprints onto Neo.
Here is a transcript from the burly brawl dialogue which backs this up.

Neo: No.
Smith: Then you're aware of it?
Neo: Of what?
Smith: Our connection. I don't fully understand how it happened, perhaps *some part of you imprinted onto me, something overwritten or copied*. It is at this point irrelevant, what matters is that whatever happened, happened for a reason.
Neo: And what reason is that?
Smith: I killed you, Mr. Anderson, I watched you die, with a certain satisfaction, I might add, and then something happened. Something that I knew was *impossible*, but it happened anyway. *You destroyed me*, Mr. Anderson.

They both SHARE "code" in some way.
Now.. when Smith assimilates someone plugged into the Matrix, he takes away their "purpose" (which he dwells upon in the burky brawl dialogue), and takes away their freedom. Neo himself describes it as "being back in that hallway" (of M1)... as if Smith is removing or taking away life itself from the person he assimilates.
As for Bane... It happens somewhat quickly, so I suppose you could miss it or not completely catch what happens in the scene...
Before Bane was about to jack out, he was first assimilated (taken over) by Smith in the Matrix. The phone rings and it is SMITH who ends up jacking out of the Matrix and into Bane's body in Zion. Bane's body has now become a slave to Smith and Smith's purpose (which seems to be ultimately trying to kill Neo).

Smith is code, Smith is a program installed on the matrix, Smith and Neo are connected SO Neo is a program on the matrix or at least part of his conciousness is now installed on the matrix. Neos physical self and his consiousness which is now in smith or in the matrix is are connected spiritually, so he can now control the matrix or send/relay mesages from the matrix even when his physical body is not pluged it.
