I believe that there are only two logical explanations for Neo stopping the sentinals at the end of M2
a) There IS a matrix within a matrix , and NEO was able to control the sentinals as he would have had they been in the "known matrix"
and the other explanation...
b) Neo is The One in more than just the Matrix but also in the real world as well.
Neo, is THE ONE, the proverbial saviour of humanity, the messiah if you will. Recall in M1 when Choi got the program from NEO he said "You're my saviour man, my own personal Jesus Christ." It would be simple to assume that the christ reference only refers to the digital self of NEO as a Christ figure in the matrix, but it could also be an extension of his actualy divinity in the real world as well. NEO could possibly be THE ONE, sent to rescue humanity from the machines.
This may be a bit of an unorthodox theory, but, speaking logically it seems like it could be the only logical explanation.
Occams razor states "Entia non sunt multiplicanda praeter necessitatem." (The simplest explanation is probably the right explanation)
Well, those may not be the simplest answers, maybe another ship EMPed it...
Or maybe the sentinals ran out of power because the Matrix shut down and the machines lost all power!!!
I don't think the machines shut down by themselves. The machines obviously hit some sort of "wall" that NEO had "created." Also, why would jesus*...um, I mean NEO, go into a coma if it was just the machines shutting down by themsleves?

well matrix in a matrix doesn't sound right, the matrix still exists as there will be matrix online, and it is in the trailer for revolutions etc. etc... neo being jesus seems also not logic.. as i don't believe in God and Jesus.... morpheus and trinity also didn't know what happened, when an other ship emp-ed they would know...
my explanation would be,
as Neo is half human, half program(machine) he is able to somehow communicate with the sentinals...
How exactly is Neo half human/machine? I think I might have missed that part...I don't mean Neo is actually Jesus. I'm saying he might be The One, I'm not implying that he is Jesus Christ. The One does not have to be Jesus. Being The One, is just that, being The One.

Neo is the one because he is not only human, he is also a program created by the architect.. (architect tells him that he has given special 'being the one'abbilities)...
and in the revolutions trailer.. morpeus says: it is Neo and he is helping us!! he sounds like he cannot believe his one words.. only reason i can think of is that neo is a program, who is believed to be on the machines part!
I like the idea that Neo is part human part program. Not that there's a Matrix within the Matrix, but if agent Smith could do it why shouldn't the machines have created Neo. This could be the reason why he might have been able to stop the sentinels being part program.
A thought:
Neo was created by the machines to give hope to the Zionists, those who rejected the Matrix or was rejected themselves. The machines programs the Oracle to invoke hope among the Zionists by prophesizing the arrival of "the One" that will lead the Zionists to victory.
Whatever choice Neo makes at the Architect the machines will win.
He will "almost" succeed, crushing the machines to near extingsion and end up with 16 women and 7 men, who will rebuild Zion.
Status Quo, back to square one. The machines reloads the Matrix

Neo could very well perish here, leaving the remaining population with the idea that one day he will return. This idea "prophecy" will be handed down to the next generation, the likes of Morpheus".

Being programmed by the machines Neo will be activating his second directive (very robocop like, sry about that), which is rebuilding Zion and making sure that the idea or the prohecy will be fueled.
Now the fluke or wildcard here is Agent Smith, something the machines did not anticipate. I think he holds the key to a different ending than the previous 6 reloads.
