well I dont agree, and I dont know if this was mentioned before.
but when Smith tried to copy Neo, he transfered a bit of his code onto Neo. which is also the power to control sentinals and which was also programmed to work in the realworld. cause remember Bane on the end. he was the only survivor, how did the machines know Smith was in Bane, he did the same as Neo most likely. to protect himself (he's also in a coma). and because Neo has some code from Smith, he could do the same thing. the code inside Neo and Smith was so they would work in the realworld to save Bane if he encountered machines, or maybe he just send them away instead of making them fail crash and fail etc. but he's still in a coma because he controlled the machines like Neo did.

Dude, you just proved the MIAM theory is RIGHT!
People don't run program code in their heads (or anywhere else). In order for Neo to have program code running in him OUTSIDE of the Matrix, he has to be in a MIAM.
Indeed, for Smith to transfer himself outside the Matrix - for a program to escape from one computer - it can only do so by transferring to another computer. I don't carry computer viruses. Neither do you. But our computers can transfer viruses between each other. Bane carries Smith's code so both Bane and Smith are programs in some sense, which means they are running inside somebody's mainframe. Your theory about how Neo stopped them may well be right, but it doesn't help you.
Your theory REQUIRES a MIAM to work.
I agree. MIAM is escapism. "All is a lie so there is no need to analyze anything further for the truth." This is not the case. The Wachowski brothers would not be so concerned with portraying Matrix1 reality to any level at all if this was true.
And they portray reality pretty darn well if you ask me. Just take a look at this article, showing how realistic is Trinity's hacking.

I see your point Fiatlux, but I kinda mean controlling the machines through telepathy or soemthing like that. since I dont believe in MIAM at all. I think MIAM is the easiest way, and doubt the brothers would do that. the machines studied the human anatomy so they might have found a way to put a program inside a humans head, as in AI inside a human brain. I think its closer to that direction than MIAM, I dont want to believe that. cuz that would be very lame.
I agree with the theory that there is no MIAM. If I can try to make a small point, maybe I'm right and maybe I'm wrong, but the Matrix controls humans through the ports in their brains and along their spine. Is it possible that Agent Smith could have transfered data that could have had an affect to the real world. I am in the medical field and there are cases where a human is zapped with electricity and actually glows. Im sorry if this sounds ridiculous but the bodies systems work with ions creating electricity ie, the heart, nervous system, anyways if someone has ant opinion please let me know.
I dont like the MIAM theory either.
