1. If they were five previous versions of the ONE, then were there five previous versions of Morpheus and Trinty, because if you believe there in a MIAM and ZION is one of the two, then Morpheus is just another program to help Neo reach the source.
2. I still believe the ONE always become the next Architect, but besides that....Once the Matrix is reprogrammed(5 times so far) what happens to the reprogrammer, thus the ONE. Is he memory zapped and he becomes another zombie in the Matrix. You really can't say that he is reprogammed because once they choose the red pill, then they become human...

Well we can know that there wasn't a previous 'version' of Trinity. The Architect tells us that the 5 previous versions had a profound attachment of the rest of their species, however this versions attachment is different, it is love by Trinity (paraphrased of course)
The keymaker is not dead, only is visual process has been killed, I know I have said this in the past and it has been rejected, but rest assured it will be confirmed in revolutions with the oracle spawning a new visual process.
If you believe that The Oracle is the so called mother of the matrix, then her current version would have to be concurrent with that of the second matrix, because she helped the Architect redesign the second version into the third version, allowing choice. Either way this shows that at 'hot' recompile is possible because programs do not have to be reloaded each time the matrix is upgraded.

But if the entire state of the Matrix is reprogrammed then every program is reset, with a new purpose.

I do believe the keymaker is dead, because this is the first time he was killed while trying to fullfill his purpose, because of Smith intervening, before then he was locked up by Mero. Of course they can make another keymaker, but the last one got shot.

Resetting the Matrix has nothing to do with the status of the various AI programs in it. Resetting the Matrix has everything to do with the humans who are dreaming inside of it, convinced that their reality is real and forever. Each time the Matrix is completely reset, the humans are killed, the world is redrawn, and then new humans are brought in. Doesn't affect the programs.
Proof: the AIs reset or rewrite small things all of the time. Hence the deja vu scene from M1. The Merovingian probably creates and deletes new henchmen in his sleep.
