Hmmm..
If the "real" world (Zion etc..) is part of the Matrix and the Matrix world (that big city etc..) is part of it, ofcourse, then, how do we know that everyone in it aren't programs? What if Trinity, Neo, that Kid and everyone else are just programs?
Maybe the whole system is just coded by machines that have started to be more and more like humans.
Maybe humans have been dead thousands of years and the machines that are using AI that we created just keep a memory of us alive in a system that is Matrix.
Maybe the machines have started to want money or something they have, and then they created Matrix. Maybe it's somekind of betting system; they place a bet and see how the One survives this time. 5 rounds have been already played, and now the 6th is on. And if this One survives, they just delete it and start a new round.
Some lucky robots win a lot of their credit, some just lose in this popular fun game.
The AI we created back then has started to be like us, most of robots (like most of people) just want money and power.
