How is Agent Smith still alive, er, running. The same with Merogivian and all other rogue programs. They should have been shut down when they were disconnected from the Matrix. Although, as with most major files that you delete from your computer, they still stay as a small file, because it is nearly impossible to actually cleanse your hard drive of files unless you discard it, or rewrite it. Now, as we know, some of Neo's power was transferred to Smith. Smith is using the powers much better, and with a better understanding than Neo. He has learned to remake the code of people and other Agents to be the same as him. This shows you he is definintly remaking the Matrix. He doesnt fly though. But, as you know, he has now become a virus in the Matrix, he is corrupting virtually all of the Matrix Files and Programs that come in his way. So he has become what he called humans, a plague in the Matrix, a Plague that the agents are the remedy to...
