Okay, I noticed this on the trailer that is at the end of Enter the Matrix. When it shows the scene with Neo and Agent Smith standing in the rain, when the camera focuses on Smith and he says, "Mr. Anderson, welcome back. We've missed you.", look up at the top right-hand side of the screen at the windows in the building. In the windows there is, what appears to be, people standing at the windows looking out at the street. Now, if there is indead people there, is it possible that those are also copies of Agent Smith? If so, then it is possible that Smith has taken over nearly everyone in the matrix, and this is the final fight between Neo and Smith: for control. If Neo wins, all the copies of Smith are destroyed. But if Smith wins then he controls everything within the matrix. I know that that is a lot to assume by a shot of people standing in a window, who could possibly be just people watching the movie being filmed. But if they are copies of Smith, then it is safe to assume he has copied many, many more of himself than what was shown in Reloaded. Not to mention all the Agent Smiths standing along both sides of the street watching. But it was rumoured that that scene is indeed the final fight between the two, just WHY they are fighting is what I have speculated on here.

In M1 humans are the virus and the machines are the cure(according to smith)
In M2-3 Smith is the virus and humans are the cure?
if smith had taken over most the humans, then there would be no point in trying to save the people of the matrix, now would there?
if Neo wins this fight and smith is destroyed....then it could mean that the copies get destroyed as well....just not the people inside of these copies...kinda like the cure to a virus...they are all infected with smith.....and its neo's job is to fight it and cure....kinda like white blood cells....:D
but neo muight die in the proccsess...good plot twist eh?
I really don't think Smith copied himself into everybody in the Matrix for those people would be dead and there would be no point in trying to save them ;) ...
Sometimes, when I get a virus(Smith) in a file(a victim) on my PC(Matrix), I can clean the virus from the file with my antivirus software(Neo) and still salvage the file.
I didn't see Neo killing any Smith on M2, so if he could save the person who became a copy of Smith... hmm... maybe... well only in November anyways...

That's exactly my point, Smith_squared. And besides, even if the copies of Smith couldn't be returned to the original people who were taken over, wouldn't it still be dangerous for the entire matrix to be totally populated with Agent Smiths? Who knows, with all that time to himself, with no one to interfere but Neo, who's to say he wouldn't find another way into the real world other than the hardlines. Not to say there IS another way to the real world from the matrix, I'm just trying to make conversation.
