Ok, so here is my chain of events theory.
The architect was lying. It was endgame, and he knows the only way to save his precious matrix is to trick neo. He has done this successfully the last few times at least.
First, he messes with neo, telling him that he is the first one to experience love, when in fact, all the previous 'ones' have.
Then, he sets up a situation where the one will have to choose between his loved one and saving zion.
But he won't hand out the option of really saving zion, thus degrading how worthwhile that option would be.
He further convinces neo that he is telling the truth by telling him he cannot save Trinity, when he well knows that he can. By acting like he is trying to talk him out of it, his deception is complete.
If something wouldn't have happenned, then the story would end there. Neo would jack out, and then what? Well, the machines would kill him, like they did the previous ones.
But not this time. Why not?
Here is the chain as I see it.
Neo could feel and stop the machines because of some ability acquired through his interaction with smith. This interaction may have been when smith tried to copy himself over to neo, or it may have been when neo destroyed smith in M1.
If it happened when smith tried to copy, we have to ask, why did that happen.
It happened because neo destroyed smith. But why did he destroy smith?
Because smith had beat him to the mainline, and had shot him full of holes. How was smith able to make it to the mainline first?
Because you'll see in M1 as neo is running up the fire escape, smith looks at the building with a distinct sense of recognition. He had been there before. But when? You might at this time say that he has been through several matrixes, and while I believe this to be the case, I also believe (because of his other behaviors in M1) that he had no access to these memories while plugged into the system.
But we already know why he recognized it. If you look carefully at the beginning of M1, it's the same building that trinity was at when she got caught by the police. If someone thinks differently, let me know. This part is rather controversial. But in any case, how had the cops caught her there?
Because cypher was allowing the line to be traced. Cypher was betraying them. And why was he doing this?
Because he was jealous. He was jealous of the one, and wanted trinity for himself. Yes, it's true that he also just didn't like not being out of the matrix. This betrayal is evident when cypher gives morpheus to the machines.
If cypher had not given morpheus to the machines, then neo would never have gone to save him, and had not gotten shot to death, thus creating a shift from the cycle of the matrix.
Maybe cypher wasn't that bad of a guy. Maybe he was a little depressed, a little dissapointed, and was attracted to trinity. What could push someone over the edge? The oracle. I think it's very possible she said things to him to make him angry about Trinity not loving him, and convinced him that it was his destiny to betray morpheus.
