At the end of M2, when Neo killed the sentinals, i instantly thought "Matrix-in-Matrix??" but i didnt think it would be true... mainly because i didn't want it to be true, i think that story would suck.
What i beleive is happening is, as many others i have read, Neo is actually learning how to use his mechanical-connection, to control the sentinals (which are obvisouly somehow connected to the matrix network, because in M1 A-Smith sends the sentinals).
I have read that people beleive Neo is now on a "wireless connection" to the matrix. This is a cool theory, and very possible - but i think maybe a bit too far fetched for the actual film.
I cannot wait for Matrix3, whatever storyline it has :)

I agree. I'm a believer in the matrix in matrix theory, but I'm wide open to other ideas. I seriously doubt that Neo has superpowers in both the matrix and the real world. That is if the 'real world' is not a matrix. As soon as I saw Neo stop the sentinals (I know somepeople don't believe he actually did it, or that he can influence the matrix while he's in real life, which may not be a bad idea) Anyway, didn't the sentinals look exactly like bullets? I believe that Neo discovers that the 'real world' is a matrix just in time to stop them. The way I see it, the 'real world' is a matrix created to keep those freed from the matrix in check, meanwhile, leading them to believe that they are indeed in the real world. A matrix made so perfectly and everyone's solid belief that they are in the real world keeps anyone from doubting. We all believed it too. If everyone in the 'real world' matrix thought they were in the real world fighting a war against machines, who would waste time in wondering if they're not in another matrix? That would be silly. Thus everyone in the 'real world' matrix would live and die with never a suspicion that their world was not genuine. That equals no more problems for the people who run these matrices (Architect and Oracle?) ....until now.
I know this is a lot and could end up being a load of bs, but tell me what you think.

There were 2 made but not within each other, the so called first was like Eden, and humans didn't like that theory so they invented the second one full of chaos and it was more to their liking.

Examining the Architect's speech and the destruction of the sentinels led me to believe that there are in fact 6 levels of the Matrix, w/ 5 sub-matrices (much like subsets in set theory). The Architect said that Zion (or as i like to spell it, Xion!) had been destroyed five or six times over (i forget the exact number), and that it would be no different this time. I would like to believe that there are infinite layers and sub-layers (matrices and sub-matrices), but most people do not like this idea because it is not "satisfactory" enough. This would be an adequate representation of the world that we live in. Theoretical physicists are trying to find a TOE (Theory of Everything), a single equation that will be able to describe every aspect of our universe. But what if the multiverse theory is true (read the May issue of Scientific American)? Wouldn't that defeat the purpose of the "quest for a TOE and unification (of the four fundamental forces of nature)"? Don't wrack your brains too much over it, as this is just the view of some brainless idiot (i.e. me!).
