alright, people, hear me out.
we all know there were 5 other matrices before the one we're following, we also know the neo was given 2 options after meeting the architect, one was the go back to matrix, and probably eliminating the human kind by itself, or choosing the other door (who are we but the sum of all our choices - big motive in the movie, repeated in M1 also with the pills). choosing the second door, was, the way i see it, reseting the matrix, but in order to find the new "one" of the 7th matrix, he was supposed to choose 17 men and women in order to start plugging people out of the matrix again. finding the "one" is a big thing, because it's the only way the architect can correct his program. my guess is that when he finds the "one" he can correct the mistake and since "the one" has all these emotions (the difference between machines and humans, after all he is only human...) he will always choose the reset the matrix when he is given a choice, because choosing the other door will bring to the end of all the human kind, while resting will give him a second chance to start over.
this is where morpheus comes in the picture, if this is the 6th matrix, the "one" from the previous matrix must be on the ship. morpheus, after failing to save the previous matrix (as he is supposed to), established the Nebuchadnezar (forgive me for the typos). 17 men and women crew, that are supposed to find the one in order to beat the machines once and for all. that will explain why morph has such strong belief in finding the one, which also explain neo's theory "there are only 2 options, either no one told me, or no one knew" which makes the first option alot more realistic.
plus i believe the architect stopped the machines, because outside the matrix, neo is just another human. and the only way to stop the machines is to turn off the plug. in which case, the architect has access to. as being the father of the matrix. turn them off = control . what is control? the ability the shut the machines down..
