The only possible ellusion we have received thus far as to the nature of the Twins is when Persephone helps the trio into the back door to the kitchen which leads to the mountain Chalais. She says something to the effect that the Merovingian keeps old programs around from previous versions of the Matrix because they are harder to kill - i.e. programs that run on different rules than the current Matrix program(s).

Since we see that the twins do not behave like the 'tangible' beings in rest of the Matrix, it is seemingly safe to assume that this explanation applies to them as well.

Now, that said, this as 'least' the third time I have posted this conclusion. Please use search next time.

I think the twins are just awesome enemies. They are old computer programs that are hard to kill because of their wraith from that they can change to. It was awesome when morpheus was fighting them. Everyone thinks they are weak enemies because morpheus could take them but not an agent. Actually he didnt take them, they got away in that wraith form. It was awesome.
