Ok, well i couldnt find the original thread of most of these ideas. But lets start fromt the beginning of things i thougth up.
Neo and emp idea- I dont see how you think he was knocked out by an emp. Reasons: The ship that saved them would have had time to recharge and startup before they saved them, but instead you heard them coming right after neo passed out. Another one is when an emp hits them(squiddies), like in the first, they just go limp, but instead neo caused them to spazz out and go on tje fritz. So i believe with his altered consience he is able to actually feel them like he said and do things to them.
Bane and emp idea- If bane were to have been knocked out by and emp then he would have been destroyed instead of found alive. WHy because obviously he set it off, BUT he would have had to pass out right there at the emp controls. But instead i dont think it was said, but instead hinted at that he was found alive outside the vessels, as they were searching through the wreckage.
Persephone- I get why you call her a vampire, but thats only because she could possibly be a renegade program. But other than leading them to the keymake, she has no point in the movie. She did nothing to neo at all, and didnt make neo part machine, which takes you back up to discussion at top.
Smith in the end- At the end of the movie, on the previews of the Matrix revolutions they say that Neo is the only one that stands in his way. Now i believe that Smith is the "HE" mentioned, also in reloaded he says he wants everything. So therefore i believe that smith takes over the Matrix, i mean you seen the miles of him standin along that bridge.
Matrix destroyed?- One question is that when Neo chose to save Trinity. Why didnt the thing then start to destroy down like the Architect said. Is it supposed to take the 24 hours Neo was talking about, but thats just how long it will take the squiddies to get to Zion. That got me about why it hasnt been destroyed yet.
