Just thinking about this... What would rebuilding Zion do for the machines? What is the purpose? It seems that they are simply making trouble for themselves.

The Anomaly To continuously improve the Matrix. Rebuilding Zion was allowed at the end of each previous version to allow the next "One" whenever he should occur to bring back the code to the Architect by returning to the source. This allows the Matrix to be improved upon with each new version because they can account for all new anomalies and reprogram the Matrix to account for them. His path was guided by the inhabitants of Zion. If there were no struggle in "the real world" the One might not return to the source because he would have no motivation to do so. Nor would he be motivated to make the choice to give the code to the architect. In previous versions the One always chose (selflessly) to save 23 humans and allow Zion to be rebuilt- in order to do so the code he carried had to be incorporated into the newly reloaded Matrix, but in this version Neo made a selfish choice and chose love over humanity. itcouldhappen Zion is a form of motivation.
